Prime Minister of Kamino Lama Su and chief scientist Nala Se obviously knew of Order 66 and the fact it needed to remain hidden from the Jedi, so they were in on the conspiracy on some level.
So Darth Tyranus (Count Dooku) took control of the Clone Army after the death of Sifo-Dyas that he was responsible for. However, the Kaminoans did not know that Tyranus was Count Dooku like Jango Fett did. So who did they think he was? Or did they even think about who he might actually be?

The Kaminoans themselves apparently believed Tyranus to be a secretive member of the Jedi Order, even though through his directives they actively kept the nature of the chips from being known by anyone else.

The Kaminoan scientists who designed the clone troopers believed it was only to be used as a contingency protocol against renegade Jedi. In secret, Order 66 was the means by which the Sith intended to bring about the long-awaited fall of the Jedi Order.
The Kaminoans knew full well about Clone Protocol 66, but as for knowing about all of Palpatine's plans to overthrow the Republic, and establish himself as the Emperor, they had no idea that Darth Sidious was using them, just like Count Dooku,.. as only a means to an end.
All across Kamino, the Empire destroyed Kaminoan facilities and cities, destroying the civilization and leaving its buildings sink into the waters they stood atop. Tipoca City soon slipped beneath the waves. Clone troopers Cade and Slip took part in the destruction of Tipoca City as crew aboard Rampart's destroyer.
In the Star Wars prequel trilogy, the Jedi Order learned that Count Dooku was a Sith Lord in the film "Star Wars: Episode II - Attack of the Clones." The revelation occurred during the course of the movie's events, which were set approximately ten years after the events of "Star Wars: Episode I - The Phantom Menace."
Following Qui-Gon's death by Maul's hand on Naboo, Dooku visited Palpatine in distress about his apprentice's death, hoping to have one day made Jinn an ally while also directly stating he knew of Maul's existence.
Some clones disobeyed the infamous order than decimated the Jedi order, and refused to execute it. SOME of these Clones include; Captain Rex: Captain Rex, as most know removed his chip that would later be the way that Palpatine would execute order 66. Nearly all the surviving Jedi Knights were hunted down and killed by Darth Vader, while Order 66 remained in effect indefinitely among the ranks of the Galactic Empire's newly christened stormtroopers.
Vader did not hunt for Yoda in any cinematic depiction. He and Sidious could not find Yoda as he had exiled himself on the planet Dagobah which had strong dark side energy that masked Yoda's presence in the Force.
Some clones resisted Palpatine's Order 66 in canon and Legends, helped the Jedi escape, and chose not to obey. Clones like Rex, Kix, Gregor, and ARC Troopers removed inhibitor chips and preserved their free will post-Order 66.

The most agreed upon theory, started by Reddit user Lumparoo in 2016, is that Jar-Jar is a powerful Force-user conspiring with Darth Sidious. In addition to this, some believe he either trained, or was supposed to become Supreme Leader Snoke, or that he is a reincarnation of Darth Plagueis.
The Kaminoan people were all but wiped out in the attack, and the few survivors scattered across the stars. The Empire withdrew from Kamino, focusing its future cloning operations within Mount Tantiss on Weyland. Pressed into Imperial service, Se was brought to the facility to help with its projects.
To Obi-Wan's surprise, the Kaminoans had been expecting him. A decade before, they had begun work on a massive clone army to defend the Republic at the request of Jedi Master Sifo-Dyas.
The Kaminoans weren't morally evil; they were just smart businesspeople. It was essentially a “money now, questions later” deal, and they were more than happy to comply.
Order 69(AKA "clean up") was the idea to kill the entire clone army in one sitting, leaving the Jedi defenseless and exposed by the sudden departure. Palpatine knows the Jedi's weakness is empathy and most will try to help the clones and now it should be easy to either drive the Jedi into hiding or have them killed.
Order 65 stated that if a majority of the Senate or the Security Council declared that the Supreme Chancellor—at that time Palpatine—was unfit for duty, the Chancellor was to be arrested or, if necessary, killed.
But these complaints often ignore the sheer number of Jedi who did die during Order 66 and shortly afterward. We are talking about, at least, a few thousand. Considering how few survivors there are—less than 100 as of 2023—the actual death toll is probably closer to nine thousand or so. That's still a lot of dead Jedi!
