Skywalker, as the newly-christened Sith Lord Darth Vader, marshaled the 501st for a siege of the Jedi Temple during the execution of Order 66. Amongst his forces was an elite group of clone commandos, who Vader led into the Temple with the standard troopers to wipe out the all Jedi they found inside the building.

Interestingly enough, Rex seemed to be differently affected by Order 66, as he managed to hold off shooting Ahsoka for a while. Rex was later saved from his programming by Ahsoka and some droids that managed to remove his inhibitor chip, freeing Rex from the orders of Darth Sidious.

Clone 99 was a clone of the bounty hunter Jango Fett, created on the planet Kamino to be a soldier of the Grand Army of the Republic. However, 99 was physically disabled due to genetic errors during the cloning process. As a result, he aged faster than his fellow clones.
When Kamino was invaded by the Confederacy of Independent Systems, 99 helped out as best he could by delivering needed weaponry to the clone troopers. He also wanted to prove himself as a soldier like his brothers, seen when he risked his life to try and retrieve more grenades but was shot and killed instead.
