As Merlin and Arthur continue their journey, Arthur starts asking questions about Merlin's magic and his reasons for helping him. He gradually begins to understand Merlin's talents and accept that he's still the same person he's always known.
Arthur was unaware of Merlin's powers until the very last episode of season 5 ("The Diamond of the Day: Part 2). In one of Merlin and Arthur's best moments, both men share a beautiful but bittersweet conversation as Arthur's discovered everything Merlin had done and sacrificed for him.
Arthur loves Merlin and Gwen in very different ways, and both ways are genuine and meaningful. One is not less than the other. Arthur's love for Gwen is not invalidated or disproved by his love for Merlin. Furthermore, romantic feelings between Merlin and Arthur can be canon-compliant.
Arthur shows just how deeply he cares for Merlin by frequently teasing and joshing him around and gets great enjoyment by hassling and overloading him with his work, but deep down, cares for him very much.

What happened to Merlin after Arthur died?
In the Perceval en prose (also known as the Didot Perceval and also attributed to Robert), where Merlin is the initiator of the Grail Quest and cannot die until the end of days, he eventually retires after Arthur's downfall by turning himself into a bird and entering the mysterious esplumoir, never to be seen again.
Instead of telling her about his powers in order to comfort her about her own, he tried to help without showing he actually understood her fear. As a result, it is Morgous instead of Merlin who teaches Morgana about magic and its purpose, so Morgan's learns to use her power for evil instead of for good.
Merlin is in love with the Lady of the Lake despite his age, and every time she comes he promises to teach her magic in exchange for her love. Every time this happens, she binds him in the tree by using magical thread which the Norns had at one time taught her how to spin.
If Merlin assists him in winning Igraine, Uther will give the wizard their first born child. That child was Arthur. Arthur is said to have been born at Tintagel Castle in Cornwall and was taken by Merlin to be raised by Sir Ector.
Escanor had never felt as though he belonged anywhere until he joined the Sins, and he gladly sacrifices his life for his treasured companions. A happy ending in its own way, Escanor professes his love for Merlin, knowing it is not reciprocated yet hoping that someone worthy of her love may find her someday.
Guinevere is childless in most stories. The few exceptions of that include Arthur's son named Loholt or Ilinot in Perlesvaus and Parzival (first mentioned in Erec and Enide).
Despite her beauty, Guinevere was flawed; she fell in love with a man other than her husband and never had children. She was devoted to Lancelot (her lover) and her betrayal of her husband created the end of King Arthur's roundtable and the downfall of Camelot.
Merlin and Arthur tell each other “I love you” with the audio deleted. The places occur in DotD II, minute 35:57, where Merlin raises his head and before the scene cuts to Morgana. This segment is fairly well known by now.
Merlin has always been obsessed with magic, and Arthur's Chaos was a new development she wasn't fully familiar with. Hence, it served as the perfect development for Merlin to fawn over. During Arthur's awakening as the "King of Chaos," Arthur's friend and pet, Cath, revealed its nature.
About right before he dies. Over the seasons, he had glimpses where he from time to time suspected something, but Merlin managed to hide his secret well. It's only at the end, when he fails to save his friends life, that he no longer hides it.
Unbeknownst to him, Lenore had kept the sword hidden from him but told him that it had been destroyed. After the sword was removed from his body, Merlin lost his magic, though he tried to keep that hidden from others in order to keep up the appearance that he is still very powerful.
In almost all versions, Mordred is the son of Arthur. Mordred is Arthur's only child, but he has half-siblings through his mother. Notably, Sir Gawain and Sir Gareth are Mordred's half-brothers.
Morgana is born in Camelot to Uther Pendragon and Lady Vivienne. Growing up in the household of Gorlois, Morgana and Gorlois are led to believe that they are father and daughter.
Arthur, son of Igraine and Uther Pendragon, is thus Morgan's half-brother, and her full sisters include Mordred's mother, the Queen of Orkney. The young Morgan unhappily marries Urien, with whom she has a son, Yvain.
All of that was important to the story, yes, and to the legend it was based on, but as enjoyable as those elements were, they were not the core of the show. BBC's Merlin was, above all else, a story about Merlin's feelings for Arthur: the friendship, the loyalty, the devotion – and yes, the love.
Then Arthur is pulling him around and clasping the back of his head, tenderly, as though Merlin's the most precious thing in the world. 'Don't you dare ever lie to me again,' he says, and then kisses him. 'True love,' Merlin says breathlessly, when they break for air.
Mordred fulfills his destiny by dealing Arthur a mortal blow at Camlann; a piece of his sword breaks off and begins working its way to Arthur's heart. Merlin reveals his magic to Arthur.
Nonetheless, Mordred revealed a dark and vengeful personality when he told Merlin that he would never forgive or forget him after Merlin led Arthur and his knights to Mordred's camp and tried to stop him from escaping.
The Disir give Arthur an ultimatum: embrace magic, or the Triple Goddess will seal his fate against him. Merlin seizes what he sees as the opportunity to kill Mordred and reminds Arthur that there is no place for magic in Camelot. The Disir seal Arthur's fate and when he returns, Mordred is well again.
