The reason that Spider-Man 3's Venom creates this trilogy plot hole is not entirely Sam Raimi's fault, as he did not even want to use Venom in the franchise. Sony forced him to include Eddie Brock in the third film because of the character's popularity.
The answer lies in the Venom 2 credit scene as Venom talks of having "80 billion light-years of hive knowledge across universes". It stands to reason this "hive knowledge" would contain something about Peter Parker being Spider-Man, so Venom was pulled in by the spell and Eddie just had to go along for the ride.

Most folks are familiar with the fact that the symbiote who would come to be known as Venom first bonded with Peter Parker. It got a taste of the power of Spider-Man and grew to love that power. It grew to love the feeling of the wind on its face swinging through the city. It loved the force behind every punch.
Why does Venom disappear at the end of Spider-Man?
Where does Venom go? Venom goes back to its own universe along with its host, Eddie Brock. For now, that universe is very much separate from the MCU – so don't expect to see Hardy's Venom punching Holland's Spider-Man anytime soon.
Holland last played the superhero in 2021 blockbuster Spider-Man: No Way Home. Marvel boss Kevin Feige announced in February 2023 that the story of a fourth Spider-Man film was already set and that writers are putting pen to paper, so it could mean that the film will come sooner rather than later.
"When I read about Venom, which I hadn't read as a kid," the director continued, "I had to catch up on it when they wanted him to be in the movie. I didn't recognize enough humanity within that character to be able to identify with him properly.
The movie's main villain ended up being Topher Grace's Venom; however, Raimi did not like the character and instead had developed the film with Vulture in mind for its villain before Sony executives made him ditch his plans for Venom.
The fact is that Raimi wanted to go for a much more terrifying, violent, and visceral version of the symbiote, bringing his Marvel vision closer to his Evil Dead saga. And good proof of this are the scenes deleted from the film, as well as the storyboards shown in the following video.
Raimi didn't want to have Venom in the film because he didn't like his “lack of humanity”, but ended up agreeing to please the studio and the audience.
