Cyclops has proven to be one of the most skilled heroes on the planet. He's an amazing leader and tactician and given enough time, can always pull the win out. While one can argue that he could easily beat Wolverine, he's never done so.
Still, it's unlikely that he could defeat Wolverine in battle. Cyclops could almost definitely shred most of Wolverine's body away if he were to use the full power of his optic blast on him, but it's highly unlikely that Wolverine wouldn't regenerate.
Ultimately, Cyclops optic blasts are enough to strip Wolverine of his skin and flesh, all the way to his adamantium bones, giving Apocalypse what he needs to power his portal machine. Seeing Apocalypse mind-control Cyclops to take down Wolverine makes for quite a harrowing moment.
Magneto. An Omega-level mutant who can control the very forces of magnetism, Magneto is far from a character that Marvel heroes can easily wrestle with. Yet, even as a teenager with limited training and limited control of his powers, Cyclops often faced off against Magneto and the Brotherhood of Evil Mutants and won.
While Scott is typically the Merry Mutants' calm and collected leader, Logan is more frequently portrayed as the gruff loner who likes to play by his own rules. And while Wolverine has found himself in a leadership position on more than one occasion, it's never quite panned out for him the way it does for Cyclops.

So with the help of the X-men Cyclops probably could defeat Thor, but one-on-one he would likely not fair well against the God of Thunder. Dependant on the circumstance, of course, who hits first, if they can see it coming… Thor is more powerful overall. His body is stronger and his powers more versatile.

Overprotective of those close to him, amoral in his new, Magneto-like view of humanity, and mentally ambiguous, Cyclops is viewed as an antihero and occasionally even a villain in the minds of his fellow superheroes.
Wolverine and Cyclops have butted heads pretty much from the first time that Logan joined up with the X-Men. Scott had been the field leader of the team since they were united by Professor Xavier, and Wolverine has never been one who respected authority and leadership. Naturally, they would come into conflict.
