He chooses to save Trinity, interfacing with the computer code of her virtual self to extract the bullet and restart her heart.
Sensing the power in Neo and Trinity's connection, he persuaded his machine bosses to let him take their bodies. The Analyst then resurrected them using resurrection pods created by Sati's parents and plugged Neo and Trinity back into the Matrix, using them as a source code to build a new iteration.
If Trinity hadn't cut the rope, Neo would have been dragged over the building to his death. If Neo hadn't held onto the rope, Trinity would have crashed alongside the helicopter. They both had to trust each other to make this decision out of sight of each other, and in a split second; powerful stuff.
Neo chooses to save Trinity. The Architect then finally gives Neo the two choices. Neo could take the door on his right, which would take him to the Source, or he could take the door on the left, and try to save Trinity, but at the cost of the entire Human race.
Considering the Matrix to be part of a greater machine network – a wireless hive mind – Neo's abilities don't seem as far-fetched. His new “system admin” privileges allowed him to control sentinels and forced them to shut down even outside the Matrix.

Why is Neo so powerful?
Neo has carried, since his conception, the Matrix's source code known as the Prime Program. This gives him the ability to freely manipulate the simulated reality of the Matrix, similar to the authority a system administrator has over a given system. He manifests these abilities as various superhuman powers.

There are a few things you need to know in order to understand how Neo has powers outside the matrix. Neo, and everyone else who was freed from the matrix aren't regular humans. They're actually androids. Their biology is human, but they also have a huge amount of hardware and software built into them by the machines.
1 Trinity Is At Least As Powerful As Neo, If Not More
The fact that Trinity now possesses powers identical to those of the One implies that the real Prime Program is the nexus of emotion between her and Neo, and not just the latter.
Throughout the series, her original name (prior to being freed from the Matrix) is never revealed. In The Matrix Resurrections, she is given the name "Tiffany", which she hates, and goes by the nickname "Tiff".
Throughout the film, it is apparent that Trinity has been in love with Neo from afar for some time, although she continues to conceal her feelings for him.
There is also the possibility Morpheus knew Neo to be the one thanks to Neo's extraordinary hacking skills inside the Matrix, as what makes The One special is precisely the ability to bend the Matrix code to their will. It's also important to remember that Morpheus did not know the entire truth about The One.

The Matrix cements Neo's fate as the prophesied Chosen One when a kiss from Trinity revives him following his premature death inside the reality simulation.
He has transcended the use of this sense, as he can now see the true nature of things. It is this true sight, which he gains via being blinded, that allows Neo both to sacrifice himself and to end the seemingly unsolvable conflict at the center of The Matrix series.

Even with Neo growing into The One, Morpheus is able to take him on and defeat him multiple times, despite him later finding it impossible to defeat any one of the Agents he then comes up against.
Even though Neo is brutally blinded in a sneak attack from Agent Smith's human form, he develops the ability to “see” machine source code in the real world — bringing some of his special Matrix powers into reality.
In the first Matrix film, Morpheus explains that Neo's "body" is a digital construct created by his mind known as a "residual self-image," rather than an actual flesh-and-blood human body.
