Why is Nightcrawler in Dark Phoenix?
Nightcrawler (Kodi Smit-McPhee) is one of the MVPs of Dark Phoenix; the blue teleporter was invaluable during the rescue of the space shuttle Endeavor. The X-Men didn't bring (or have) space suits, so they relied on Nightcrawler to BAMF in and out of the space shuttle to save the astronauts.

That included Claremont's pitch to make Mystique Nightcrawler's biological father and her lover Destiny his mother. This idea was reportedly rejected by Marvel for being too controversial. Their true connection was finally revealed in 1994's X-Men Unlimited #4, by Scott Lobdell, Richard Bennett and Steve Moncuse.
Mystique ultimately takes Rogue in as a daughter. In time, however, Mystique turns Rogue's loneliness, envy, bitterness, and despair into anger, thus recruiting her into the Brotherhood of Mutants.

Irene is described as having power and energy absorption much like her mother, as well as energy manipulation powers. While not much is seen of Irene in this issue, she's likely named after the X-villain Destiny, Irene Adler, who served as a surrogate mother to the first Rogue alongside Mystique.
How is Mystique alive in Xmen if she died in Dark Phoenix?
So Mystique dying in 1992, for example, doesn't contradict the original films in which she was alive later on, because those movies didn't happen in this timeline. The new sequence of events is: “First Class” -> the 1973 parts of “Days of Future Past” -> “Apocalypse” -> “Dark Phoenix.”
How does Mystique survive being stabbed by Wolverine?
Superhuman Healing - Mystique is able to heal herself but in slow pace. When Wolverine stabbed her with his claws in X-Men (film), she went unconscious but the open wounds were seen healing themselves.
Raze Darkhölme was the mutant son of Wolverine and Mystique. For unknown reasons, Raze killed his mother and replaced her. He was eventually found in Madripoor by his half-brother Charles Xavier II, who was given away by Mystique just after birth.
In X-Men: The Last Stand, Mystique was shot with "the cure" and lost her powers, but a later scene suggested she may be able regain them at some point. Jennifer Lawrence went on to play the character in further X-Men films.
