Although Mechagodzilla survives another decapitation during a battle against Godzilla, it is once more defeated after Katsura commits suicide, destroying the robot's controls and freezing it long enough for Godzilla to use its atomic heat ray on Mechagodzilla's headless body, causing it to explode.
During its battle with Godzilla Earth, Mechagodzilla City flooded a chamber with liquid Nanometal in order to trap him. Mechagodzilla City's Nanometal can assimilate intelligent lifeforms so they too become one with the City, such as was the case with the Bilusaludo.
After Haruo killed Galu-gu and destroyed the control room as well as stopping the Nanometal from spreading across the Earth, Godzilla absorbed the heat from the area which gave him enough power to destroy Mechagodzilla City once and for all before letting a loud roar of victory. He eventually goes back to hibernation.
Admittedly, Kong was tired, too, but he had at least had the benefit of being supercharged by APEX's HEAV vehicle. Godzilla notably lost a beam struggle when he locked his atomic breath with Mechagodzilla's laser. It's possible that Godzilla's blast was weaker because he had already used up most of his reserve energy.
However, he was intercepted by Mothra, who fought him to defend the remaining humans. Mothra managed to force Godzilla to withdraw from the city by reflecting his atomic breath back at him with scales released from her wings, which also interfered with his Asymmetrically Permeable Shield.
Oxygen Destroyer (オキシジェン・デストロイヤ) – The Oxygen Destroyer is a chemical weapon of mass destruction invented by Dr. Daisuke Serizawa and used to successfully kill the original Godzilla. This device is a heavy metal capsule with a glass central chamber. Contained within it is a large amount of Micro-Oxygen.
He's bigger, badder, and stronger than any other kaiju Godzilla has fought. Being able to fly and having three heads, King Ghidorah proves to be a lot to handle and Godzilla usually needs aid from others to be able to take him down.
Instead, Godzilla acknowledged Kong as an equal and he returned to the sea. While it's impossible to know for sure what's in the hearts and minds of giant monsters, Kong apparently earned Godzilla's respect so the lizard left him alone.
Mechagodzilla is deployed again but is overpowered through the combined efforts of Godzilla and King Caesar. Godzilla ultimately defeats Mechagodzilla by decapitating it and blowing its body apart. The Simians return and rebuild Mechagodzilla in Terror of Mechagodzilla.
This is why Godzilla immediately recognized Kong's presence on Earth as that of his ultimate, instinctual rival, and why it was inevitable that the two would fight. Kong didn't bow before Godzilla like the other Titans did in King of the Monsters, and more than that, Kong is inherently a threat to Godzilla's kingship.
That doesn't justify his indiscriminate killing of all others Kaiju including Mothra (Who's peaceful by nature.) and terraformed the Earth's biosphere, forever changing it's ecosystem into an hostile environment.
In addition of aging slower despite being 252 million years old and still has the physical appearance of a giant reptile in his prime, Godzilla can practically live forever, though close-call instances such as exposure to the Oxygen Destroyer and his battle against Mechagodzilla confirmed that he can still be killed.
This comic confirms that Godzilla isn't just a big lizard with atomic breath, he is more like the physical representative of the Earth itself. Therefore, it is his job to maintain order and protect the planet, as the world truly is his dominion, for they are one and the same.

The Burning Form in Godzilla: King Of the Monsters was basically a form the monster would take on after absorbing mass amounts of radiation to the point of becoming a giant sized atom bomb.
