There is no doubt about Peter Parker's father. There is a doubt about what version of his life are you going to accept. In comics, he was a spy who was killed by the third version of the Red Skull. In the movies, he was in a plane crash, after finding out about some nefarious stuff at OsCorp.
In the novel Mary Jane, it is said they died in a plane accident while going to Switzerland to turn in some important discovery that Richard made. Peter tries to figure out what the discovery was but fails, as he cannot figure out the things Richard has written on his board.

What canonically happened to Peter Parker's parents?
Since the first issue Peter was raised by his Aunt May and Uncle Ben but it didn't explain where his parents were. In their first appearance in a flashback it is revealed that they were murdered by the supervillain Albert Malik also known as the Red Skull.
