At base levels — i.e. the levels of power that Wally and Superman have both showed when it comes to foot speed — Wally would take the race. With Superman's newly enhanced power, he'd likely win. But if there were no rules against how Wally used the Speed Force, then Wally would win.
However, there have been times in comics where Superman proved he was more than enough to handle Darkseid. It is never easy, but Superman can usually beat the lord of Apokolips, but has never been strong enough to stop him for good.

Known as the Devourer of the Worlds, Galactus is one of the strongest cosmic beings in the whole Marvel universe and it would take more than just an effort of one superhero, even as fast one as the Flash, to stop him.
But then how did Odin beat Darkseid? WIZ: Odin tore the 4th world, the home of the gods, out of the divine sphere, thus Darkseid was no longer a higher dimensional being, just one god in one universe. This made it possible for Odin to kill Darkseid.
While Manhattan can transform things using the laws of physics, Darkseid transcends those laws. In Doomsday Clock, Manhattan feared Superman would destroy him. If Superman possessed this power in the main DC Comics continuity, surely Darkseid, in his strongest form, would be powerful enough to destroy Dr.
It's likely that if the two came to blows again, Darkseid would have an edge over Doomsday, or at least have some plan to contend with him. But it's still worth noting that in their first serious drag-out fight, Doomsday gained a decisive victory and established just how powerful he really is.
