With his plans to recover a Xenomorph in ruins, Ash, apparently driven insane by the years he had spent drifting alone aboard the Narcissus, planned to continue his journey with Ripley, with whom he imagined he had developed an intimate connection.
Ash's moment of complete breakdown occurs when physical violence breaks out between him and what's left of the Nostromo crew--beginning with a minor altercation with Ripley, and ultimately when Parker breaks off Ash's head and Lambert finishes him with an electric prod.
During the Alien DVD commentary, Ridley Scott reveals that Ash jogging in place was an idea by the character's actor, Sir Ian Holm, stating it is "The first sign here that Ian isn't necessarily what you think he is. Is he arthritic, or is it something else? Or years in space have got to his joints.

Ripley deactivated Ash for good and an enraged Parker incinerated his remains with a Flame Thrower. However, unknown to the crew, Ash had already transferred part of his AI programming to Narcissus, the escape shuttle of Nostromo.

Decapitated, inert and turned into a body horror extravaganza, Ash's "innards" sprawl about the ship's floor, white ooze dripping from them. This reveals what the "milk" from earlier in the movie was: a sort of diagnostic fluid that helped his interior systems running.
Ellen Ripley later found Jonesy and put him in a carry case. At one point, Ripley was forced to abandon Jonesy to the Alien, but, while the Xenomorph was notably distracted by the cat, it did not attack it.
