The author explicitly states that both women were fighting to kill, despite Molly refraining from casting the Unforgivable curse Avada Kedavra. The result of the duel actually comes about as a result of nothing more than spectacular accuracy on Weasley's part.
Of course, circumstances play an important role, as Bellatrix Lestrange manages to kill other powerful wizards such as Sirius Black through her occasionally unfair strategies, but in a proper one-on-one duel, Professor McGonagall would win.

Molly won, but Bella wasn't at her best. Throughout the series we saw Bella as probably the strongest witch under Voldemort. She killed sirius (an extremely powerful wizard). She helped torture the longbottoms into insanity.
