Kevin Feige and the filmmakers maintain the decision to kill Pietro was one made for story reasons alone. However, there may have been some rights issues at play. Because they were mutants, both Wanda and Pietro were characters covered under the agreement Marvel Entertainment had with 20th Century Fox.

The Flash is faster - and it ain't even close. Quicksilver's top speed is Mach 10 - a little slower than 8000 miles per hour. This makes him one of the fastest beings in the Marvel universe, with only the likes of Marvel's heaviest hitters (Sentry, Blue Marvel, etc.) being able to eclipse Pietro in terms of raw speed.
During Age of Ultron, though, Quicksilver would have been able to save a lot of people using his superspeed, but this would likely result in a tremendous amount of guilt regarding his actions, which would serve as his main motivation.

In the comics, Magneto discovers the truth before Wanda and Pietro during The Vision and the Scarlet Witch mini-series. He learns from Bova of Wundagore that his wife Magda was pregnant with twins when she left him and those twins grew up to become Quicksilver and the Scarlet Witch.
During 2004's House of M, Wanda sought to punish her father for valuing mutant superiority over the wellbeing of his children. Uttering the words, "No more mutants," she used her powers to all but erase the mutant gene.
