After Miles escapes from Roxxon, Aaron kidnaps him to prevent him from endangering himself, but his nephew defeats him and explains it is his duty to protect New York.
In 2019, after a battle with the Spider Society, the Miles who became Spider-Man was accidentally transported to Earth-42 after trying to return to his home dimension. Once he realized he wasn't home, he pretended to be the Earth-42 Miles to try and blend in, but Aaron and the Prowler saw through it and captured him.
Aaron later learned that Miles escaped and was still determined to stop Phin and Krieger, and not wanting to lose his nephew, Aaron ambushed and kidnapped him while he was traveling.
This would also explain why Earth-42 Miles refuses to let his counterpart go and save his father, believing him to be at fault for his death and wants to make him feel the same way he feels.
Instead, this version of Miles became the Prowler, seemingly due to his closer relationship with his uncle, and potentially because of the circumstances surrounding Earth-42's alternate universe.

Since Earth-1610's Miles Morales wasn't supposed to become Spider-Man in Spider-Man: Into the Spider-Verse, Miguel may resent him for causing Earth-42's Peter Parker to miss on his powers similarly to how Miguel's experiment worked while his first test subject died.

Margo decided to quit the Spider-Society and join the Spider-Gang to help save Miles after he got sent to the wrong universe, as well as stop the Spot from destroying the Multiverse.

One day, while visiting his uncle to tell him about winning a lottery to enroll at the prestigious Brooklyn Visions Academy, Miles suffers a bite by the burglarized spider.
The ending for Across the Spider-Verse pulls somewhat from Spider-Men in having an evil Miles Morales, though it does so in a far different manner. Here, this alternate Miles from Earth-42 looks almost identical to his Earth-1610 incarnation, albeit with a different hairstyle.
Now, a new theory exists that the lack of MCU glitching might have been prevented or simply delayed due to an inherent connection between all three Peters' universes. Dos Santos points to one particular scene in the film, when Miles is imprisoned by the Spider Society. It's Hobie who gives him the information he needs to escape, telling Miles to use his palms to send an electrical charge, not just his fingers.
So when miles was born, Jefferson didn't want miles to carry. the baggage of the criminal background, so he decided to give miles his mother's last name. The second reason is a little more dark, and it involves Miles's grandfather. and his abuse of his two sons, Jefferson and Aaron.
