What you have keep in mind is that even though Inheritance is the end of this series, it is not the end of the world of Alagaësia; Eragon and Arya's story will continue. Moreover, Galbatorix, who trained Murtagh, was a lot stronger than the elves, who trained Eragon. In Brisingr, Murtagh gained elvish speed and strength equal to or exceeding Eragon's, which, coupled with his greater combat experience, made it clear that Eragon could not defeat Murtagh in combat.
