Wanda has acquired SOME of the powers from the mind stone, not all. Thanos is more powerful, physically and mentally (his crazy thirst for power). Thanos already had the other stones which makes him stronger than anyone in the universe.
Wanda's abilities are derived from the Mind Stone, and therefore she had the ability to destroy it by turning its power back on itself. There is no indication that she should have the ability to destroy any other Infinity Stone.
