Batman can beat anyone if given enough time to prepare. The Caped Crusader needs that prep time to become as strong as the godlike characters he fights alongside. However, if there is one reason Batman can beat Dr. Manhattan, it is because he is a brilliant strategist who exploits weaknesses.
And even though it's now canon that with enough prep time, Batman can beat anyone, having a plan fail every once in a while shows that he's still fallible to a point that making plans is an absolute necessity for a hero who can't rely on super strength, speed, or any number of other powers to save the day.
As such, if Batman were to triumph against an opponent such as Goku, he'd have to rely on his wits to win the day. An oft-repeated phrase for Batman fans is that he can beat anyone "with prep time" and it's likely that the Dark Knight's best chance against Goku would involve a lot of preparation and observation.
Can he? Absolutely, we've seen Bruce with prep, a plan initially conceived by Bruce but executed by someone else, and characters physically comparable to Bruce(even without prep) defeat speedsters before. Hell, he even put up a valiant effort against Eobard without prep.

Can Superman beat Batman with prep time?
In the canon comic Luthor: Man of Steel, Batman with Kryptonite, with prep time, was defeated easily by Superman which is the the most believable and grounded portrayal of a fight between the two. Superman could easily break all of Batman's limbs or lobotomize Bruce from Orbit.
On the occasions Batman does lose a fight, it's by such an order of magnitude that any reasonable person would collapse under the weight of the loss. But Batman wears each defeat he suffers like a badge, emerging stronger and more determined each time, and becoming a greater hero from that tragedy.

Bruce understands Clark's weak points beyond kryptonite. This means he can hit the Man of Steel hard without throwing too many punches. Basically, if Batman lures Superman into a room saturated with red solar radiation, Batman wins.
