Thanos can't lift Mjolnir… usually. The parameters for “worthiness” in Mjolnir's enchantment are rather vaguely defined, people tend to debate a lot about what exactly constitutes someone as “worthy”.

I think, quite simply, he underestimated both Stormbreaker and this more godly Thor. He had the power to simply snuff Thor from existence or fire a beam that nothing in the universe could stop. Or anything else he could imagine.
But when it comes to the weapon's replacement, Stormbreaker – which Thor forges in Avengers: Infinity War – Groot is able to lift it too. Directors Joe and Anthony Russo explained the mechanics of the hammer/axe thingamajig in a Twitter Q&A.

Thor had Thanos comfortably beaten, yet did not strike a blow at his head, instead curiously deciding to sink Stormbreaker into the great Titan's chest.
Can Thor beat Thanos without the Infinity Gauntlet?
If Thor lands a single attack using Stormbreaker, he would definitely defeat Thanos. Asgard's most powerful weapon is able to instantly decapitate the Mad Titan.
Even so, it seems unlikely that Thor would have been incapable of using the Gauntlet. In Infinity War, he endured the power of a star to forge Stormbreaker and came out with no significant injury that could hinder him.
