There was once a real ship named the Black Pearl. It was captained by Sir Henry Morgan but sank in a battle. The fictional ship hasn't fared much better, having been sunk at least three times. But, like Jack Sparrow, the Black Pearl is notorious for being nearly impossible to destroy.
It's mouth alone is 5 times bigger than Captain Jack, maybe bigger. We see it's true size in At World's End and in Dead Man's when William is thrown underwater. With tentacles that big, the Kraken was still only able to sink the Pearl, not break it in half. So, the Pearl is simply built different.
The Flying Dutchman does not disappear after the Pirate Invasion is over (though it will explode if it has not been engaged before the invasion ends), and defeating the Flying Dutchman will not end the invasion. The Flying Dutchman can only be defeated by destroying all four cannons.
After ten years of being a cursed ship, with stories being told of a ship with black sails preying on ships and settlements, the Black Pearl was regained by Jack Sparrow after he killed Barbossa with the help of Will Turner and Elizabeth Swann.
Later in the film, Barbossa is shown to be aware of the ship in a bottle and restores the Pearl to its former glory; stabbing the bottle with Blackbeard's sword cracks it, the bottle subsequently breaking as the Pearl grows to the size of a larger model, only regaining its full size when it returns to the sea.

Right before the film's climactic battle with the pirates at Isla de Muerta, Sparrow swipes a cursed coin from the treasure chest, making himself immortal and capable of dueling Barbossa. The last time audiences saw him, Will was the new captain of the Flying Dutchman and was therefore cursed to only return to land every 10 years. After that first decade, he looked much the same as when he departed from Elizabeth.
