When members of the 501st executed Order 66 against Ahsoka Tano, she used Fives's knowledge of the conspiracy to save Rex and remove his inhibitor chip.
After requesting Shaak Ti leave as Fives might be more comfortable explaining himself without her there, leaving only himself and his loyal shock troopers, Palpatine told Fives the truth about what the control chips were intended for and that he was behind it before ordering the shock troopers to kill him.
He believed that Fives was right about the inhibitor chips' potential to cause more harm than good to the clones. In the end, Fives's investigation was not in vain; while he was unable to stop the massacre of the Jedi in Order 66, his findings and Rex's grievance were accessed by Ahsoka Tano during the purge.
Fives was one of the first to learn about the inhibitor chips and removed his well before Order 66 was issued. In one of his cruelest moments, Supreme Chancellor Palpatine revealed his Sith identity to Fives, knowing nobody would believe him.
