After all the adventures throughout the series, Eugene proposes to Rapunzel during the epilogue of the series finale, "Plus Est En Vous", and she ecstatically accepts. The two get married in "Tangled Ever After".
Flynn fell completely in love with the lost princess and helped her reunite with her parents and reclaim her throne. Eugene went back to his birth name, stopped thieving, and married Rapunzel a few years later. The two are currently living happily ever after.

In universe though, for Rapunzel it's because Eugene helped her escape her life in the tower, taught her that the outside world wasn't out to get her, and was the first person she met who cared about her unconditionally.
