While Professor X talks him out of it, the fact of the matter is, Wolverine definitely could have killed Magneto, and the villain would have been relatively powerless to stop him.
In forest and other area where there is far less metal, Logan stands a chance of getting in close and getting some hits in. But as I said before, Magneto can wield the entire electromagnetic spectrum. He can blast Wolverine and keep him at bay, maybe even incinerate him if he goes all out.
Namor was able to run through the entire Brotherhood, including Magneto. Namor's strength and durability allowed him to outlast Magneto's attacks and take him down, before leaving so he could figure out new ways to attack the surface world.

Way back in the '90s when Magneto was still a major supervillain, the Master of Magnetism horrifically ripped Wolverine's adamantium metal off his skeleton and through his skin, and it looks like karma is finally coming around for Erik in X-Men Red.
The only reason Wolverine can go up against the Hulk is that Hulk cannot break the coating on Logan's bones. Okay, so, no, the Hulk can't break it or bend it.
On top of that, Logan's claws can cut through nearly anything, including the skin of beings like the Hulk. Piercing Superman's flesh would be difficult but far from impossible for Wolverine, making the Man of Tomorrow vulnerable to every slash and stab attack Logan lands on him.
It also revealed that no matter how successful Wolverine had proven to be in his battles with the Hulk, it would only take one good hit for Hulk to end him.
Claremont, by the way, wrote the SECOND time that Wolverine couldn't cut through something with his Adamantium claws, which occurred in X-Men #102 (by Claremont, Dave Cockrum and Sam Grainger), when Wolverine tried to cut the Juggernaut... only to realize that that was not going to work out for him.
Wolverine's iconic Adamantium claws were restored by Magneto in the film X-Men: Days of Future Past, allowing him to have an edge against the powerful Sentinels. In Marvel Comics, adamantium and vibranium weapons have gone toe-to-toe on several occasions, and the former usually comes out on top. However, in Marvel's live-action projects in the MCU and Fox's X-Men Universe, vibranium is clearly the stronger substance, and the more versatile.
In theory, the Flash can use Magneto's powers to control metal against him, by literally reversing his every move. In the issue, Wally recounts how he was able to deliver the final blow, saying, "Every speedster on the planet draws their power from an extra-dimensional energy force called the Speed Force.
The battle comes to a definitive end with the Master of Magnetism officially beaten by Iron Man, left conscious and floating in space, trying to advise the Avenger on his next move. The winner between Iron Man and Magneto is undisputable.
