Rex leaves Wolffe and Gregor to join the Rebel Alliance and to fight alongside the Ghost crew and Ahsoka against the Empire. In the epilogue of the series finale "Family Reunion - and Farewell", it is revealed that he was promoted to commander again and fought with Hera at the Battle of Endor.
Rex once served the Republic on the frontlines during the Clone Wars, taking orders from Anakin Skywalker and Ahsoka Tano as first a captain and later a commander.
He was amongst the first generation of clones created for the Grand Army of the Republic. Grown to be among the greatest soldiers in the galaxy and a leader, Rex was given additional command training and was promoted to be a Clone Captain in the Grand Army of the Republic.

Did any clones resist Order 66?
Some clones disobeyed the infamous order than decimated the Jedi order, and refused to execute it. SOME of these Clones include; Captain Rex: Captain Rex, as most know removed his chip that would later be the way that Palpatine would execute order 66. Wolffe: As with Captain Rex Wolffe removed his bio chip.
