The Beldam learned that the Other Wybie has helped Coraline escape, so she kills and eats him and leaves his remaining clothing hung up on a flag pole on top of the Other Mr.
The other mother finds out and eats his soul. (i think the 3 souls we see are the ones who haven't been eaten yet). Due to the other father and wybie having button eyes, they're trapped their until their soul is eaten. Which can be seen when the other mother says.
What did the Other Mother do to the ghost children?
The Ghost Children are victims of the Other Mother. Like Coraline, they were lured into the Other World and given a choice to stay if they had buttons sewn into their eyes, but unlike her, they accepted her offer.
Mrs. Lovat, discovering the doll gone and with Coraline, forces Wybie to ask Coraline for the doll back. While searching for the doll, she tells Wybie about the other world and about the Beldam.
However, it may be because she is only worried about her grandson because she loves him and only wants him safe. It's possible that she also worries that Wybie may suffer the same fate as her twin sister, which is why she doesn't allow him to enter The Pink Palace Apartments.

Why doesn't Coraline like Wybie?

The other mother, also known as the beldam (which means witch), is the book's super creepy villain. From the very beginning, it's clear to both Coraline and the readers that there's something very, very off about this woman: She looked a little like Coraline's mother.
The Other Wybie is shown to be a mute character since The Beldam (Other Mother) sewed his mouth shut so he wouldn't talk and smile all the time, since he really didn't. However, he has heard to make a noise such as shushing (when he tells Coraline Jones to be quiet after her rescues her).
Once lured, she sews buttons in their eyes which tethers them to her world, then consumes their flesh for strength, and keeps their souls as her prisoners. She is the arch-nemesis of Coraline Jones, whom she tries to lure in, consume for more strength, and imprison the soul of as her fourth victim.

During the "One, two, three!" scene, the Other Mother is not happy with Coraline's demands. We see her morph into half beldam, half other mother. This is easily the scariest scene of the film, and there are plenty of contenders. The Beldam can be frightening to some.

Similarly to a spider, the Other Mother's biggest desire is to catch things in her trap, and she does this by creating a world that has everything they could possibly want. She tries to tell Coraline that she loves her, but her version of love is more like a desire to win a game and take control of something.
While people may assume that being a young child would mean that there are no crushes in children's movies, it is always possible that there could be. Coraline may well have a crush on Wybie, but it is never explicit in the movie, and seems that Wybie has more of an interest in Coraline than vice versa.
