In "Warlord", Tiernan, a former dictator of the planet Illari, possesses Kes and uses her abilities to stage a coup on the new leader. Under his influence, Kes breaks up with Neelix. Although Voyager frees Kes from Tieran's control and kills him, the experience traumatizes her.
There were several factors that contributed to Kes's departure from Star Trek: Voyager. Showrunners, Rick Berman and Jeri Taylor have admitted in interviews that the Neelix/Kes romance angle was ill-judged and, despite Lien's best efforts, Voyager had reached a creative dead end with Kes and her unique biology.
Neelix, a Delta Quadrant native turned USS Voyager crewmember, left the ship early after finding a colony of his own species living in an asteroid. It was a surprising choice for Voyager's final season and a rarity for Star Trek. It was an actual ending.
"Fury" featured the return of Jennifer Lien as Kes, a character who had been a series regular for the first three seasons. She said on her return that "It just feels like [I've been gone] a day.
Summary. The most controversial thing Star Trek: Voyager did was the Seven and Chakotay relationship. It was bad timing to explore a relationship for Seven of Nine. The relationship appeared to be more of a rebound from Janeway than an authentic relationship.
A Chakotay cameo would, therefore, have distracted from the overall story of Admiral Jean-Luc Picard (Patrick Stewart) confronting the trauma of his past. Chakotay being at the head of a fascist government also doesn't fit with his character, as he was a member of the Maquis, which fought against Cardassian oppression.
The two were planning their fourth date in the series finale (“Endgame”) and future Admiral Janeway revealed they did get married in what became an alternate timeline. In that future, Seven was killed on a mission in 2381 and Chakotay died in 2394.
The showrunners reluctantly terminated Lien's contract as a member of Voyager's main cast due to unresolved personal issues that affected her performance. She was replaced by a new character, Seven of Nine, played by Jeri Ryan. In 2000, Lien returned as a guest actor for a season six episode titled "Fury".
Unlike previous Star Trek series, Voyager's ending was not a surprise. The plan to end was already in place when producer Branon Braga left after season 6 to begin work on Star Trek: Enterprise.
The biggest problem in their relationship was that Neelix often treated Kes like he owned her. He was, in many ways, abusive, not physically but often emotionally.

Neelix never went home. On their travels they found a Colony of Talaxians, and Neelix, after falling for a female of the colony, decided to leave Voyager and stay behind.
By the end of the series, Chakotay had found a partner elsewhere in Seven of Nine (Jeri Ryan), and Janeway was focused on her task of getting Voyager's cast of characters home.
In her old age, Kes had forgotten she had chosen to leave Voyager and thought the crew had abandoned her when she had become too troublesome. Subsequently, she hunted down Voyager, seeking revenge. She made her way to engineering, using her powers to cause extensive damage along the way.
After Seska and the Kazon abduct Tom Paris from the Talaxian ship, Neelix suggests on his broadcast that it was Paris who had betrayed them all. Captain Janeway privately reveals to Neelix that Paris's insubordination, departure and joining the Kazon was all part of an act to flush out a suspected traitor on board.

"We lost over a dozen crew members." (Kim in "Nightingale"). Assumption: 141 original crew as stated by Stadi -18 dead +36 Maquis +Tuvok +Paris +Kes +Neelix. The Maquis crew is based on the statements in "Repression" (see below). In "Shattered", on the other hand, Janeway says the ship started off with a crew of 153.
However, they did interact in the film "Star Trek: Nemesis" (2002), where Captain Picard meets with Admiral Janeway, who has been promoted since her time as Voyager's captain.
This was because two of the key people involved with Voyager weren't keen on the idea of a romance between Janeway and Chakotay. Famously, Kate Mulgrew opposed a romantic subplot, which was why Janeway and Chakotay never became a couple.
However, that didn't sit well with Beltran (as noted in his tweet), and he turned down the role. Matalas told TrekMovie.com that he thought it was a "cool idea" because of Seven and Chakotay's relationship history on Voyager, but "we didn't go too far with it" because of Beltran.
She served as the captain of the Starfleet starship USS Voyager while it was lost in the Delta Quadrant on the other side of the galaxy. After returning home to the Alpha Quadrant, she is promoted to vice admiral and briefly appears in the 2002 film Star Trek: Nemesis.
The reasons that Matalas was unable to include Janeway came down to budgetary constraints and not wanting to step on Star Trek: Prodigy's toes, but despite not appearing, Janeway was almost an honorary character in Star Trek: Picard season 3.
“I was offered an episode (first 2 then1) in Picard, but I simply did not like what they had written for Chakotay so I turned them down,” wrote Beltran. “I won't go into detail, but I have no animosity toward the Picard producers at all. [Star Trek: Prodigy] offers a Chakotay that I AM enthusiastic about.”
