A Chakotay cameo would, therefore, have distracted from the overall story of Admiral Jean-Luc Picard (Patrick Stewart) confronting the trauma of his past. Chakotay being at the head of a fascist government also doesn't fit with his character, as he was a member of the Maquis, which fought against Cardassian oppression.
The two were planning their fourth date in the series finale (“Endgame”) and future Admiral Janeway revealed they did get married in what became an alternate timeline. In that future, Seven was killed on a mission in 2381 and Chakotay died in 2394.

Do Janeway and Chakotay get together in the books?
In the non-canon Trek novels, Chakotay promptly ends his relationship with Seven shortly after returning to the Alpha Quadrant and he takes command of Voyager after Janeway is promoted to Admiral. Chakotay and Janeway do consummate their relationship, but just before Janeway's untimely death.
Neelix, a Delta Quadrant native turned USS Voyager crewmember, left the ship early after finding a colony of his own species living in an asteroid. It was a surprising choice for Voyager's final season and a rarity for Star Trek. It was an actual ending.

That's because Chakotay was his only name. He was an Indian; Native American and no Native American had last named; they only had their given name. His people lived by the way of their Ancestors and not by the Americanized way meaning just one name. Even his father Kolopak only has one name.

The showrunners reluctantly terminated Lien's contract as a member of Voyager's main cast due to unresolved personal issues that affected her performance. He was mentioned once by Deana Troi (who did appear, but never met Janeway) in the episode “Pathfinder”. The only time Picard and Janeway talk onscreen is in Star Trek: Nemesis when Janeway, having been promoted to vice admiral, gives him his assignment.
Before Kate Mulgrew was cast as the character, Janeway was initially meant to be portrayed by Geneviève Bujold. It's known that Bujold quit the production after just two days of filming, though it's not entirely clear what was going on in her mind at the time.
