Frankly, there is no doubt Bellatrix would be defeated by Merlin. After all, this is Merlin we are talking about; the most powerful wizard in all of fiction!
Bellatrix is one of the most powerful dark mage, but Minerva is probably one of the top mage herself. She just doesn't show it because of her character. My guess would be that in a duel, Bellatrix would try to play with Minerva, sure of her superiority, maybe trying to angry her so she would make an error.

Can McGonagall beat Bellatrix?
Of course, circumstances play an important role, as Bellatrix Lestrange manages to kill other powerful wizards such as Sirius Black through her occasionally unfair strategies, but in a proper one-on-one duel, Professor McGonagall would win.
The result of the duel actually comes about as a result of nothing more than spectacular accuracy on Weasley's part. She casts a powerful, unnamed curse at Lestrange and manages to hit her directly in the heart, killing her instantly.

Overall, Bellatrix was obsessed with blood purity and was very proud of her family's aristocracy from an early age. Like all of Lord Voldemort's other disciples, she was vehemently against everyone: half-bloods, Muggle-born, Muggle and half-breeds.
