Augustine's colleague Norm Spellman (Joel David Moore) was the father and Grace conceived Kiri before the end of Avatar before somehow giving birth in her Avatar body. However, the more interesting theory is that Kiri is literally the child of Eywa due to some sort of immaculate conception.
It could be an immaculate conception. There's a theory that the film director James Cameron could be hiding a vital feature of the Na'vi. According to that theory, Na'vi could reproduce asexually. Unless that theory is true, Grace was impregnated by someone.
Kiri is the inquisitive and intelligent adopted daughter of Jake Sully and Neytiri. Not long after Grace Augustine's death, her dormant avatar was discovered to be pregnant, and Jake and Neytiri adopted the child when she was born.
Her father is not a father, her father is another mother, Eywa, the Great Mother, the sentient life force of Pandora itself that exists in all things there, but is rarely understood. So essentially yes, Kiri was born from Eywa just like Anakin Skywalker was allegedly conceived by the Force itself and its midichlorians.
14 years ago, after the initial defeat of the Sky People, the Na'vi were surprised to discover Grace's avatar form was pregnant. Jake and Neytiri adopted the daughter, Kiri, as their own. Kiri has always felt like something of an outsider among the Na'vi, aware of her human heritage and the mystery of her birth.
Indeed, Kiri's father in Avatar may not exist at all. Considering what Avatar and Avatar 2 has revealed - and withheld - regarding Kiri's true nature, the most likely explanation for this mystery is that Kiri was created by Eywa through the Tree of Souls. Kiri may even be a direct reincarnation of Grace.
Paz Socorro is Spider's mom after a romantic relationship with Quaritch led to her getting pregnant. She gave birth to Spider, whose birth name is Miles (just like his father), in 2154. However, Paz Socorro died shortly after that in combat during Avatar's finale.

However, the Metkayina clan believe it's down to something more spiritual and is a result of Kiri's connection to Eywa.
The Soul Tree is the heart of Eywa, the goddess that guides all of Pandora. Avatar: The Way of Water illustrates that Kiri has a special connection to Eywa, which means she can wield powers and feel her more deeply than other Na'vi.

Kiri te Suli Kìreysì'ite is a fourteen-year-old Na'vi, the adopted daughter of Jake Sully and Neytiri, and the biological daughter of Grace Augustine's avatar. She is one of the main characters in Avatar: The Way of Water.
Neteyam is the eldest child of Jake and Sully, and grew up with Spider. So, if Na'vi gestates for a similar period to humans, Neteyam is around fourteen years old. Lo'ak is the younger brother of Neteyam, but the two seem to be approximately the same age.

She later tells Jake that not only does she have a connection to Eywa but can also hear her heartbeat. Eywa's heartbeat is so powerful to her that she is moved to tears.
Earlier in the film, Kiri is diagnosed with epilepsy after having a seizure underwater while at the Soul Tree, and Jake tells her not to bond with it again. However, that does not mean she is barred from bonding with all living things.

Confirming many theories about the character, Spider is the biological son of Avatar's Colonel Miles Quaritch while Spider's mother in Avatar 2 is not explicitly revealed. Since he was already an infant in Avatar's ending, Spider's age is approximately 15 or 16 years old in Avatar: The Way of Water.
Paz Socorro was the mother of Miles Socorro and a Scorpion pilot working for the RDA. She was killed by the Na'vi during the assault on the Tree of Souls in 2154, leaving Miles orphaned when he was an infant.
Spider was shown to have grown a strong bond with Kiri, with many speculating that there could be a potential future romance between the pair, while his tumultuous relationship with Neytiri came to a dramatic head in the final moments of The Way of Water's climactic battle.
Grace Augustine died in the first movie, Kiri ended up miraculously being born of Grace's inert avatar. This means that, while Kiri was raised by Jake and Neytiri, her real mother was Grace, and Weaver returned to the franchise to voice the teenage girl.
We all know now the theory about Kiri is the reincarnation/daughter of Eywa. In Avatar 1, when Neytiri saved Jake, she told him to go back, but at this moment the seeds of the sacred tree appears and land on Jake. Those seeds are called « Atokirina ».
