Marvel has seemingly confirmed that Doctor Doom is smarter than Iron Man. In Avengers: War Across Time #2, the team visits the Fantastic Four's headquarters in the Baxter Building, seeking a way to travel through time–and there they find Doctor Doom's infamous time platform.
2 Doctor Doom Is Iron Man's Superior In All Things
Doctor Doom is Marvel's most important villain and easily the most intelligent. The monarch of Latveria is a master sorcerer, second only to Doctor Strange in magical knowledge.
Abilities. Super-Genius Intelligence: Van Damme held multiple doctoral level degrees and an IQ of 198. Doom was a child prodigy and scientific genius though unlike Richards he approached science as an art rather than as a system.
Hulk and Banner are two distinct entities. Banner remaining inside of Hulk doesn't change Hulk's IQ. Which Hulk? If we're talking Savage Hulk, I'd put his IQ right around 99 on the Current “Wechsler IQ Classification” scale.
Apart from his physical abilities, Peter is an intellectually-gifted scientific teen genius and has a prodigious aptitude in the physical sciences, with a high IQ level of around 250.

Likewise, with the resources at the two character's disposal, it would definitely be a very close fight. While Doom may fancy himself a god at times, Batman is notorious for taking down gods, making it easy to see how Batman could still achieve victory over Doom.
Self Sustenance: Doom is capable of surviving without the need to; breath, sleep, eat or drink. Matter Manipulation: Doom is capable of manipulating matter, thus he can easily change states of matter.
Doctor Doom also shows a bit of respect for Tony Stark, a man he worked with several times during their trips to the past. Doom even pretended to be Iron Man for a time while Stark was missing, showing how it was possible for him to be a force for good.
When the two come to blows, the initial clash proves brief, as Magneto finds himself unable to affect Doom's armor. Utilizing his endless array of gadgetry and nearly uncontested intellectual superiority, Doom easily generates a forcefield that counters the electromagnetic fields Magneto creates.
They've battled each other in the past and present but every time, Iron Man has been able to defeat the Doctor. Iron Man may be nearly as arrogant as Doom but he doesn't let his arrogance hold him back, which has always allowed him to defeat the Latverian ruler.

Genius-Level Intellect: Even in his youth, Thanos was deemed a genius among his kind, despite his deformation. His long life allowed Thanos to refine his intellectual aptitude to the highest degree, making him exceptionally intelligent.
It's not hard to see that among all the Avengers, T'Challa is the most intelligent one. He might've lacked Tony and Bruce's outright genius, but wit without cunning can be useless; T'Challa was the perfect combination of brains, empathy, and brawn.
