Spock's Vulcan physiology makes him many times stronger than a human while Khan was enhanced with superior physical abilities. Khan's boosted intellect is also comparable to Spock's Vulcan intelligence.
Superhuman Strength: Having been engineered to be an upgraded human life form, Khan, like any Augment possesses the physical strength of a five human beings combined. He could overpower multiple Klingons and even fight Spock in hand-to-hand combat.
Deathstroke is an amazing fighter, but then again Spock not only has strength that can easily kill a human, but he has martial arts training which he received on Vulcan. Spock also can Vulcan nerve pinch to make people fall asleep, or he could mind meld to stop them.
Khan heads to engineering and sets the ship's engines to self-destruct, whereupon he is incapacitated by Kirk. Captain Kirk conducts a hearing, sentencing Khan and his followers to exile on an uncolonized world, Ceti Alpha V.

Why was Khan so strong?
They later discovered Khan to be the same genetically-enhanced tyrant who ruled over the lands from Asia to the Middle East during the Eugenics War. He took Lt. Marla McGivers' (Madlyn Rhue) obsession with powerful warmongerers of the past, and used it to bully her into helping him gain control of the ship.
For those two decades that Khan and his band were struggling to survive on Ceti Alpha V, neither Admiral Kirk nor anyone from Starfleet ever bothered to check on them. As far as Khan was concerned, Kirk had left them there to die, and the Augment nursed his resentment of Kirk for the next 20 years.

Since showing strong emotions is a big taboo in Vulcan culture, this situation created a lot of anxiety for Spock because he was afraid of confirming a stereotype (that he can't control his emotions).

During the fight, Khan overconfidently boasted that he had five times the man's strength, ergo Kirk was no match for him. When it became clear that Kirk could not defeat Khan hand-to-hand, Kirk pulled loose a heavy flow-control rod and used it to subdue him.
The scene takes place near the end of the movie, when Spock and Khan are engaged in a fierce battle inside the engine room of the USS Enterprise. As Spock is dying from radiation exposure, he crawls towards the chamber where Khan is trapped and yells out "KHAAAN!" in a moment of emotional intensity.
In the alternate timeline of the 2009 film, the planet Vulcan is destroyed in 2258 by the Romulan known as Nero, who had time traveled from the future.
Nimoy stated that after "The Naked Time", in which a disease causes Spock to cry, "I knew that we were not playing a man with no emotions, but a man who had great pride, who had learned to control his emotions and who would deny that he knew what emotions were. Spock “got his emotions back” several times in ST:TOS. In the episode, The Naked Time, the crew was infected by a virus that caused intense emotions. We saw Spock crying because he'd never told his mother he loved her.

As Spock explained to Kirk in Star Trek: TOS, his union with T'Pring was "less than a marriage but more than a bethrothal." Indeed, Spock was meant to finally undergo the koon-ut-kal-if-fee marriage ritual with T'Pring in "Amok Time" before she invoked her right to have Spock fight to the death for her.

However, if the universe created by Gene Roddenberry has a single, identifiable villain it's a 20th Century human who found himself in the future. Khan Noonien Singh is an important villain in Star Trek, and those who don't already know his story are in for an incredible adventure.
Kirk clocked him with a metal rod and defeated him. Kirk didn't beat Khan…. Khan's ego messed him up. He thought that being genetically engineered made him the superior human and he forgot that 'small' men often bring down big men.
