Loki's lack of magical powers in the TVA is a deliberate narrative choice to force him to face his character and responsibilities. The TVA blocks magical powers to protect the Sacred Timeline, and two possible explanations for this are explored.
I imagine it's for the same reason that plastic surgery doesn't reverse itself in the TVA. When Odin adopted Loki as a baby, he essentially had plastic surgery to make him look more Asgardian, except this was sped-up by magic rather than needing many costly operations. Thus, there is no illusion.
The TVA headquarters may have been protected with runic symbols, similar to Agatha's basement, albeit on a far larger scale. In this protective field, the Infinity Stones would lose their power.
(Remember: Odin literally turned his son's skin from blue to white when he was a baby and kept Loki's parentage hidden from him until he was an adult.) To get intersectional about it, Loki is a biracial, gender-fluid being attempting to both blend in and be seen for who he truly is.

He weaponized Alioth's power to put an end to the Multiversal War before isolating the Sacred Timeline and creating the Time Variance Authority to manage the flow of time and prevent any alternate timelines.
One possibility is that Loki is in an alternate timeline where he and Mobius never met. This theory suggests that the altered reality created by Sylvie's actions has led to different versions of the TVA, potentially explaining why Mobius lacks recognition.
However, Loki didn't know about the beings that run the TVA, who completely dwarf the Asgardians and are capable of rendering them powerless. Odin, who led an ancient empire, knows about the beings that could rightly be called gods, hence him chastising Loki.
In AVENGERS & X-MEN: AXIS (2014) #9, Loki found himself in the unfamiliar role as the hero when he confronted the inverted “evil” Thor on the moon. This version of Loki was so pure of heart that he was able to pick up Mjolnir and transform into a version of Thor.
In The Avengers, Loki tried to mind-control both Hawkeye and Iron Man, but while he succeeded with Hawkeye, his attempts failed on Iron Man due to his arc reactor.
