Cody succumbed, like the rest of the clones, to the inhibitor chip in his head, and started executing the Jedi. He failed, however, to kill Jedi Master Kenobi. He continued to serve under the Empire until a mission on Desix had him questioning the motives of the Empire. He later deserted and is considered AWOL.
Cody's eyes finally opened, and he realized that the Empire was not really fighting for peace and order, as he strongly believed, and soon after, he deserted them. Commander Cody, was not seen again after that for the rest of the show, leaving his ultimate fate unknown.

Did Cody regret Order 66?
It's possible Cody had rationalized his actions during Order 66 by telling himself it had been necessary and would not happen again, but now he was brought face-to-face with the Empire's ongoing atrocities. Cody abandoned the Empire, apparently one of many clone troopers who deserted in the months that followed.

He was a good friend and a moral person, who looks out for others and always tries to do the right thing. None of that would stop the implant in his brain from carrying out a shocking act of betrayal. And unlike his compatriot Captain Rex, he wasn't able to remove his chip.
