Learning that Batman had not avenged him by killing the Joker, Jason was enraged and vowed to kill the Joker himself, as well as do what he felt Batman should do but could not: clean up Gotham City in a far more brutal and lethal manner.
Why did Jason save Batman at the end of Arkham Knight?
After he finally realized that Batman had never wanted to abandon him, and was willing to help him after apologizing, Jason abandoned his persona and become a violent vigilante who was known as the Red Hood. When Scarecrow trapped Batman at the Arkham Mansion, Jason arrived and freed him.

After he unmasked himself in front of Batman, and after he saw how much that Bruce still cared about him, he decided to help Batman, instead. He took on a new name, and became a vigilante once more and tried to put an end to crime under the identity of the Red Hood.
Though he never voiced it, Batman did privately admit that he didn't go searching for Jason because he was afraid of what he would find. He knew Jason was killing people, and Batman couldn't live with the shame of knowing that he had unintentionally created a deadlier version of Joe Chill.

Red Hood went to the docks and killed all of the thugs, again, except for one who revealed to him that Black Mask was at his office in Downtown Gotham before he killed him. Red Hood went to Black Mask's hideout where he took out all of his men and defeated Black Mask.
Jason was thrust into the world of heroes and villains by Batman. If he were to kill the Joker, Batman would feel a level of responsibility for that. Also, a major theme of Batman, in virtually any medium, is guilt. Batman doesn't want Jason to have to bear the guilt of killing the Joker.
TLDR: Superman didn't save Jason because he was being tortured by Lex Luthor at the time in order for Luthor to create Conner Kent/Superboy . This is why he wants nothing to do with Superboy once he appears.

Jason Todd's relationship with Batman turned sour as a result of his battles with criminals, which were almost suicidal. Batman decided to relieve Jason from his duties as Robin in order to allow him to mourn the death of his parents. Jason resented this and stormed out, refusing to discuss the issue of his parents.
The end of the game sees Bruce Wayne publicly remove his mask and reveal his secret identity to the entire world. This effectively ends his career as Batman, forcing him to trigger a mysterious system known as the Knightfall Protocol.
That “secret ending” is actually a flashback to Bruce recording his final message to the Knights in the event of his death. We soon see the Knights sneak into the background of the recording, which is odd given that we didn't see that happen at the beginning of the game when Bruce's final message plays out.
But, rather than blaming The Dark Knight or Joker for his gruesome death, he blames himself. Infamously, during the "Death in the Family" story arc, Jason Todd discovers that the woman he had long believed to be his biological mother was actually a stepmother.
If Grayson is the humanization of Batman, and Drake is the idealization of Batman, then Jason represents the perversion of Batman. He took Batman's ideals to the darkest extremes, and managed to make things both better (by putting fear of death into criminals) and worse (by attracting even worse villains into Gotham).
On Earth- 51, Batman went on to kill the Joker after Jason Todd's death and eventually killed off a majority of his world's Supervillains in ways that looked like accidents. Because he was never caught, he simply went into semi retirement along with the majority of his world's heroes.
Weaknesses. Rage: Jason's most notable weakness is his rage. Batman and numerous others have told him that his rage blinds him in battle to the point of leaving physical and mental weak points open for attacks.
In the animated movie, it's clear why he doesn't want to kill the Joker. It's because he doesn't really care about him. He has no interest in personal revenge against him. He has plenty of opportunities to kill him at any point but doesn't.
