Upon Sidious issuing the order, the chips immediately activated and then brainwashed the Clones into believing that the Jedi were traitors to the Republic that needed to be executed.
Some clones disobeyed the infamous order than decimated the Jedi order, and refused to execute it. SOME of these Clones include; Captain Rex: Captain Rex, as most know removed his chip that would later be the way that Palpatine would execute order 66. Wolffe: As with Captain Rex Wolffe removed his bio chip.
All season, The Bad Batch has been showing the pangs of regret that some clones feel over actions such as Order 66 and the destruction on Kamino. And this week, two clones who were going to come forward with the truth about Kamino were assassinated.

Most Clone Troopers respect and revere their Jedi Generals, but Clone Commander Faie and his troops had mutual feelings of distaste for Vos, and likely would have believed him to be a traitor even without their brainwashing being activated.
How the Clones Were Manipulated into Executing Order 66
Did a clone get a Jedi pregnant?
During one of these missions she would break the Jedi Code's rule of attachment by falling in love with Darman, RC-1136, a clone commando in Omega Squad, and becoming pregnant with his child, Venku Skirata. The two would later marry in the traditional Mandalorian way shortly before her death in 19 BBY.
During an early assignment as a Padawan with her Jedi Master Kast Fulier, Etain met the clone commandos of the Omega Squad, an encounter that changed how the rest of her life played out. But these complaints often ignore the sheer number of Jedi who did die during Order 66 and shortly afterward. We are talking about, at least, a few thousand. Considering how few survivors there are—less than 100 as of 2023—the actual death toll is probably closer to nine thousand or so. That's still a lot of dead Jedi!
Clones like Rex, Kix, Gregor, and ARC Troopers removed inhibitor chips and preserved their free will post-Order 66. The Bad Batch, Alpha-Class ARCs, and Cut Lawquane defied Order 66 due to immunity, free-thinking, or lack of contact.
The Clone Wars Would Have Entered A New Phase If Order 66 Failed. Instead of fighting droids, the clone army would be repurposed to fight Jedi. On the bright side, this would mean the clones wouldn't be cast aside as they are after Revenge of the Sith.

Order 66 and the Sith coup that overthrew the Republic was secretly the true purpose of the Clone Army. Clone Troopers of all ranks and specialties constantly proved that their genetic modifications and behavioral conditioning on Kamino weren't enough to suppress their free will.

According to Star Wars lore, Imperial stormtroopers are men and women who have been recruited (or conscripted) at a young age to serve as expendable foot soldiers of the Empire, gradually replacing clone troopers as their accelerated aging forces them to retire.
Why did Palpatine want stormtroopers instead of clones?
With the clone army, Palpatine could convince the Senate that the Republic was capable of fighting a war and doing it without endangering citizens on the front lines. However, with the Empire in place, Palpatine needed enforcers who would encourage patriotic fanaticism more than he needed perfect soldiers.
