The film deals with an alternate timeline where Kal-El was killed before becoming Superman. Barry's search for the alternate version of his friend leads him to Kara. The plot essentially replaces Man of Steel's Superman with Supergirl rather than giving the character a more traditional Supergirl story.
While Supergirl is clearly replacing Superman in the story, the reason for the change is likely to do with the real-world production of The Flash.
