Godzilla may have the superior intelligence, hax, and a stronger form, and he may have much more feats onscreen, but in terms of physicality itself, the Kraken... is simply far too powerful.
The Kraken Has The Features To Win A Showdown With Godzilla

Experts Opinion. Cthulhu may be a God, but Godzilla's better attacks, feats and fighting won him the battle. Cthulhu may be bigger but Godzilla has taken on monsters bigger than him before in the past like King Ghidorah.
Kratos is much much stronger than godzilla in terms of physical power. He just doesnt unleash it very often. Kratos and godzilla both have pretty insane durability. Also if you keep up with the GOW games, athena literally curses Kratos to never be able to be killed and suffer eternal life.
Godzilla is equally adept fighting in water as he is on land. So whatever advantages the Kraken may have would pretty much be nullified against the G man. On land, it wouldn't be close. Especially with the atomic breath.
Hiro: The Kraken's size was enough to keep Cthulhu at bay for a while, but this was a fight it could not win with size, brute strength and tentacles alone. Nearly everywhere else, Cthulhu had enough advantages to ultimately take the win.

If the crew can survive long enough the Kraken will also retreat.
