The reason Marvel had a different Quicksilver from that of the X-Men franchise was because of the character rights. Marvel had originally sold the character rights of X-Men and the mutants to Fox while keeping the Avengers for itself.

As she becomes an Avenger, Wanda Maximoff develops a good relationship with many in the Super Hero community. Her first and foremost ally is her twin brother, Pietro Maximoff, who stands by and tries to protect her in the wake of their parents' death.
Wanda didn't want to be reminded of how her brother used to look so she recasted Pietro with a new face but kept the same personality, memories, etc. This is not the first time a same actor reprised their role from a different universe in the MCU.
