However, the clone army was commissioned way before Palpatine even met Anakin on Naboo, so somewhere along the lines, Palpatine must've given the order to program the clones to exempt Anakin from Order 66. Maybe Order 66 was broadcast to every clone trooper, but blacked out in the local viewing area.
