Thomas Wayne was a prominent doctor in Gotham, and, to the public, a humanitarian. However, in reality, he was an associate of the Falcone Crime Syndicate and was partners with both its leader Carmine Falcone and Mayor Hamilton Hill.
In Batman: The Long Halloween, a flashback reveals that Thomas Wayne saved the life of gangster Carmine Falcone. Falcone's father Vincent Falcone came to Wayne Manor and begged Thomas to save his dying son, who had been shot by rival gangster Luigi Maroni.
Falcone simpled orders his men to beat him, and told him that real power came from being feared; he even pointed an empty gun at Bruce and told him that he could kill him then and there, and no one, including the numerous public officials he was entertaining, would stop him.
Later, Arthur goes to Arkham State Hospital and steals his mother's records, and finds out that he was in fact adopted, and that Thomas Wayne is not his father and that Penny is not his true mother.
Bruce grew up to become Batman because he believed in his father's mission to improve the city, and this was his way of honoring his father's legacy. Also, Alfred is adamant that Thomas was a good man. It is also revealed that Thomas wanted to do good by those he cared about regardless of his personal position.

Is the Joker Thomas Wayne's son?
One of the mysteries in director Todd Phillips' Joker is whether Arthur Fleck really is the son of Thomas Wayne as his mother Penny Fleck claimed. Both Wayne himself and Alfred Pennyworth said it was untrue and that Penny was delusional, hence her eventual stay in Arkham Asylum.
