Armin has had the reputation for being quite the pacifist for much of the series. In fact, while he has caused innumerable human casualties after obtaining the Colossal Titan, Armin didn't have a single Titan kill or assist to his name until quite recently.
Interestingly, Armin Arlert, who obtains the Colossal Titan, hasn't killed a single Titan, but the deaths of far too many human beings weigh heavily on his conscience. This doesn't even take into account the accidental Titan deaths caused every time he transforms.
On the rooftops of Shiganshina, the surviving members of the Scout Regiment are left with the choice of using a Titan injection in their possession to save either Armin or Commander Erwin Smith from the brink of death. The choice is left to Captain Levi, and after some hesitation, he chooses to save Armin's life.
When that didn't work, he ramped up the steam and his attacks until Armin was burned to a crisp. After Eren tore Bertholdt from the Colossal Titan, he landed on the roof to mourn his dead friend. As Zeke confronted Eren and Levi rushed to his aid, Armin coughs, signaling that he is still alive.

Annie was crying because when Mikasa and Levi managed to rescue Eren from her she knew that she may not get another chance to capture him again.
