It can't be that she doesn't remember doing it, because she knows why she's in prison. When asked she says it's because she killed a good man, she clearly remembers that she shot the doctor.
River doesn't recognise the Twelfth Doctor as the Doctor because "he has limits", referring to the Time Lords' twelve-regenerations limit first mentioned in The Deadly Assassin (1976).
River reveals her parentage – A Good Man Goes to War (again) Just as she is born as "Melody Pond" (see No. 1), the older River, now a married woman, reveals who her mum and dad are: Amy and Rory.
River, who is a professor of archaeology and carries a TARDIS-colour/pattern diary of her adventures, is able to convince the Doctor of his future trust in her by whispering his real name into his ear, which he explains he would only divulge under rare circumstances.
In this episode, River fails to recognize the Doctor because she has no idea that he managed to gain another regeneration cycle, and no matter what he says or how many blatant hints he keeps dropping to her about his true identity, she keeps missing the forest for the trees.

During the mission, the Doctor engineers a reconciliation between the two. The two discuss their feelings for each other. It is revealed Amy left Rory because she has been infertile since "A Good Man Goes to War", and she knew he wanted children.
In the episode, the archaeologist River Song (Alex Kingston) is programmed by the religious order the Silence to kill the alien time traveller the Doctor (Matt Smith) to prevent "the first question" from being asked on a planet called Trenzalore in the Doctor's future.
One reason for the secrecy is because all Time Lords keep their names a secret, a fact that the Timeless Child story could affect, but since the Doctor was raised on Gallifrey their rules would still be followed. Another story says the Doctor and the Master purposely erased their names.
There is a very, very strong implication that it happened when they were married. When they actually did the "short version" of the wedding, he leans in and whispers what he claims is his name into her ear. As far as we know, he's following an actual Gallifreyan wedding ceremony, meaning that would be part of it.
Thirteen runs into River after the latter rescues the Black Scrolls of Rassilon from Gallifrey. Thirteen then writes an introduction to a newspaper article by River about the "Dark Times" as described in the scrolls. It's not clear when this meeting takes place in River's timeline.
He must die to prevent all of time disintegrating. River despairs, claiming that she will suffer more than every living thing in the universe if she has to kill the Doctor. Seeing that there is only one way to pacify River, the Doctor tells Amy to uncuff him. He uses his bow tie to marry River in a rushed ceremony.
Truly, madly, deeply. To some, companion Rose Tyler was the greatest love of the Doctor's life. He seemed to have a closer bond with her than almost anyone he'd travelled with before, and as time went on it was increasingly clear that she was deeply in love with him.
Although there were parallels between Oswin and Clara Oswin, it was their similar deaths that sparked the Eleventh Doctor to begin his investigation into her identities - coining the "Impossible Girl" term after realizing that it shouldn't have been possible for him to run into the same woman when she had died twice.
Clara was forced to face the Raven, killed by the touch of a Quantum Shade. However, death would not be the end for the impossible girl, and using Time Lord technology, the Doctor was able to extract Clara a second before her death, between one heartbeat and the next.
How many regenerations did River Song give the Doctor?
Melody Pond's three regenerations were wildly different characters, all built around massive reveals. She gave her remaining regenerations away to the man she would come to love.
Soon enough, it became clear that Clara and the Doctor were most definitely in love with each other, despite not becoming lovers. There are only a few friendships on TV so appealing, especially since these two had a friendship and an “unromantic” romance — something only they could pull off.
River is the third incarnation of Melody, who was stolen from her parents by The Silence and conditioned into becoming an assassin. Her main mission is to kill the Doctor. It's revealed that Melody gave up her remaining regenerations to revive the Doctor after poisoning him beyond his ability to regenerate.

As you say; she doesn't recognize Auton Rory, because in River's mind at this point she only has a mother, and due to the effects of the Cracks the oddity of this doesn't occur to her. Look at Amy; her parents were erased by the crack on her wall when she was a child, but she never even considers it.
