Kong didn't bow before Godzilla like the other Titans did in King of the Monsters, and more than that, Kong is inherently a threat to Godzilla's kingship. At the beginning of the movie, it was revealed that the storm had overtaken the island, completely ruining the entire ecosystem. Godzilla roars in acknowledgement and respect for Kong, seeing him as an equal and a friend (same with Kong respecting Godzilla as an equal and a friend) before returning to the sea and disappearing beneath the waves as Kong and the gathered humans watch on, safe in the knowledge that the world is finally at peace.

As revealed in Godzilla x Kong, Godzilla's completely revamped appearance was a direct result of another Titan's energy. Specifically, the pink upgrade came courtesy of Tiamat, one of the 11 unseen monsters mentioned in Godzilla: King of the Monsters.
Kong: Skull Island takes place in 1973 (with a prologue set in 1943) and lays a lot of groundwork for the MonsterVerse franchise, establishing Monarch as an organization and how they will come to know about Kong and Godzilla.
While Kong gets plenty to do in the final two episodes of Skull Island, he isn't involved in any events that occur beforehand. There are several episodes of the series in which Kong doesn't appear at all.

Personality. Despite having wrought destruction worthy of any Toho kaiju, Mothra is almost always portrayed as a kind and benevolent creature, causing destruction only when acting as protector to her worshipers on Infant Island or to her egg, or as collateral damage while protecting Earth from a greater threat.
It was made clear from the onset that winning was always going to be an uphill battle for Kong. Though the ape struck the first blow in Godzilla vs. Kong, it was demonstrated early on that Godzilla had him beat in a contest of raw power. His atomic breath put Kong at an even greater disadvantage.
Instead, Godzilla acknowledged Kong as an equal and he returned to the sea. While it's impossible to know for sure what's in the hearts and minds of giant monsters, Kong apparently earned Godzilla's respect so the lizard left him alone.

Many of Godzilla's movies are connected canonically, but quite a few exist apart from the rest, with several incorporating parts of other movies' stories. The first Godzilla movie arrived in 1956 with Gojira, and over the years, he has morphed and changed with the times.

As a result, one of the reasons why Monarch eventually decides to move Kong to the Hollow Earth is because Skull Island, as time passes, would no longer be stable enough to sustain or allow the giant ape to survive.
