Unlike the film canon, where the true nature of the relationship between Nick and Judy is left ambiguous, and also said by the filmmakers to be undecided, their relationship in the City of Mystery and Romance canon is shown to be romantic from the start.
The pair developed a great friendship over the course of Zootopia and there was a spark between them that could turn into something more. Not to mention that Judy admits she loves Nick at the end of Zootopia, although that could be explained as platonic love and playful banter.
By the epilogue, Judy and Nick's relationship is healthier and stronger than ever. The two are seen spending time with one another, both during work, as in the scene where Judy and Nick are looking for the street racer, and after hours, in the ending Gazelle concert scene.
