At the dawn of the Empire, Rex has escaped with his life but is considered killed-in-action in the eyes of the new regime. That allows him to operate in the shadows and help any clone brothers who remain separate from the Imperial ranks.

As night fell, Rex met with Skywalker, Windu, and Boll at Urus's palace to discuss the problem of the uncontrollable Zillo Beast with Palpatine. While the Dugs wanted to kill off the Zillo Beast, the Jedi wanted to preserve the creature, as it was one of the last of its near-extinct species.

Anyway, in answer to your second question, Rex is not a Mandalorian. His armor bears a resemblance to Mandalorian armor, however, because the clone template Jango Fett wore Mandalorian armor, and the armor of clone troopers was based upon Fett's.

Rex took command of the 332nd Division, while the other half of the 501st was placed under Appo, a Clone Sergeant within the legion who was promoted to Clone Commander upon the execution of Order 66 with Rex offworld with the 332nd.

Despite this, all of the clones, Rex included, deferred to her and painted their helmets in imitation of her facial markings.

Clones like Rex, Kix, Gregor, and ARC Troopers removed inhibitor chips and preserved their free will post-Order 66. The Bad Batch, Alpha-Class ARCs, and Cut Lawquane defied Order 66 due to immunity, free-thinking, or lack of contact.
That includes the Siege of Mandalore, in which Anakin would have participated had it not been for the Chancellor's kidnapping. But their story began years before that, Darth Maul and Anakin's paths briefly crossed in Tatooine and later in Naboo.
