Peter Pan is the greater threat towards Rumplestiltskin, not just because he's his father, but because his abandonment of his son in exchange for eternal youth had led to Rumple becoming the Dark One in the first place.

I think the only reason that Rumpelstiltskin is considered the villain is because he wants the girl's first-born child. Arguably, the girl's father (the miller) and the king are far worse villains. The miller makes a false boast about his daughter's abilities.
