The machine uses the person's spider-DNA to locate their home universe. However, in Miles's case, the spider-DNA belongs to Earth-42 whereas Miles belongs to Earth-1610. This is why the teleporter sends Miles to Earth-42, landing him with a whole new set of problems.

Why is the number 42 important?
The number 42 is, in The Hitchhiker's Guide to the Galaxy by Douglas Adams, the "Answer to the Ultimate Question of Life, the Universe, and Everything", calculated by an enormous supercomputer named Deep Thought over a period of 7.5 million years. Unfortunately, no one knows what the question is.
At some point prior to the Miles Morales of Earth-1610B accidentally arriving in Earth-42, Jefferson Morales had died. He had a large mural dedicated to him spraypainted by his son, Miles.
Before leaving with his uncle, Miles turned to his drawing, pulling out his phone to take a picture. At that moment, the spider crawled out of Miles' sleeve, biting him in the hand.
After Miles left, Margo began to question the Spider-Society, especially when Miguel kicked Gwen out and send her back to her universe. Margo decided to quit the Spider-Society and join the Spider-Gang to help save Miles after he got sent to the wrong universe, as well as stop the Spot from destroying the Multiverse.
Since Earth-1610's Miles Morales wasn't supposed to become Spider-Man in Spider-Man: Into the Spider-Verse, Miguel may resent him for causing Earth-42's Peter Parker to miss on his powers similarly to how Miguel's experiment worked while his first test subject died.
It's hard to imagine Miles will let his father die, so if he does save his life, then what will happen to his universe and the Spider-Verse? It could destroy everything as we know it.

Family Ties. When Aaron is young, he and his brother Jefferson engage in criminal activity to survive. He saves Jefferson's life but they both eventually end up in jail. While Jefferson reforms his life of crime, Aaron continues as the Prowler, a cat burglar, which causes friction between the brothers.
Peter's on-again/off-again girlfriend Mary Jane Watson accidentally smuggles a genetically engineered spider out of Oscorp headquarters, which ends up biting Miles. The bite causes Miles to gain super powers, matching Spider-Man's but with the additional abilities to generate bioelectric attack and go invisible.
