In Alien 3, that hasn't changed, and they want the embryo that Ripley is carrying. Deciding it is best to destroy the embryo, Ripley decides to sacrifice herself after killing the Xenomorph, refusing to let Weyland-Yutani take her in alive. She dives into the furnace, destroying both herself and the embryo inside her.
Unfortunately Ripley was carrying a Queen Alien embryo inside of her, which the company, Weyland Yutani, wanted to preserve to produce biological weapons. Ripley kills herself to avoid this.

The alien-fighting warrant officer revealed her shaved head in the third instalment of the successful franchise, which had her stranded on a prison spaceship. “I think it brings out the faces and the vulnerability of these actors very much,” she said of her and her fellow cast mate's shorn locks.

A plausible explanation for the egg on the Sulaco is that the Alien Queen laid an emergency egg in the dropship. She then either kept it in the dropship landing gear section or stuck it under the floor gratings while Ripley was strapping herself into the power loader.
Critical reception wasn't terrible, but it failed to be anywhere near that of the first two Alien movies. A recurring criticism is that the film felt thinly plotted, which makes sense given how much of the script was up in the air for most of its filming.
Newt dies offscreen in both cuts of Alien 3, with Charles Dances' Clemens informing Ripley that Newt drowned in her cryotube during the opening pod crash. The initial plan was that the facehugger who causes havoc on the Sulaco attacked Newt, and she was implanted with the Alien Queen embryo.
Ripley soon learns that during her cryostasis aboard the escape pod, she was attacked by a Face Hugger, and impregnated with a Xenomorph embryo. A scan using the escape pod's barely functioning medical apparatus reveals this baby is none other than an Alien Queen.

Ripley then had a short face-off with the creature in front of the shuttle, and with it blocking her way, she rushed to reactivate the cooling unit. However, despite the fact that she turned the cooling back on, Mother finalized the self destruct.

Amanda Ripley-McClaren is the daughter of Ellen Ripley. She was ten years old when her mother goes away into space, leading to the loss of the Nostromo.
Ripley is in stasis for 57 years between Alien and Aliens, taking the franchise to the year 2179, which is also when Alien 3 takes place. The last film chronologically, Alien Resurrection, takes place in 2318, roughly 200 years after Alien 3 when Ripley is brought back as a clone.
In theory, she's subjectively 32 years of age throughout the events of Alien, Aliens and Alien³ (born 2092, shipped out 2124) but we don't really get much backstory to explain how much time she's spent in hypersleep since birth, nor do we know how much one ages during hypersleep.
Upon her reunion with Ripley 8 (now exhibiting Xenomorph traits) the Queen had moved past the egg laying stage and developed a massive womb, Ripley's genetic "gift", according to the maddened Dr. Gediman. The Newborn emerges from the womb, the Queen's first live birth.
At one point, Ripley was forced to abandon Jonesy to the Alien, but, while the Xenomorph was notably distracted by the cat, it did not attack it. Jonesy was later recovered and put in hypersleep aboard the Narcissus after escaping with Ripley.
lord Acheron was an ancient Alien Queen born on LV-426. He was the leader of the Alien Hive that infested the Hadley's Hope colony, and was later encountered by Ellen Ripley. He was ultimately killed when Ripley flushed her into space.
