The most obvious reason why Mace Windu and the rest of the Jedi immediately tried to arrest Palpatine, rather than enact Order 65, was likely because they lacked confidence that the Senate would declare Palpatine unfit in the first place.
During the Battle of Utapau, Darth Sidious accidentally issued Order 67 when he meant to use Order 66. Just after the order was executed, CC-2224 "Cody" and his troops began dancing. However, Sidious browsed a manual and executed Order 66.
Order 69(AKA "clean up") was the idea to kill the entire clone army in one sitting, leaving the Jedi defenseless and exposed by the sudden departure. Palpatine knows the Jedi's weakness is empathy and most will try to help the clones and now it should be easy to either drive the Jedi into hiding or have them killed.
So, it's likely Yoda didn't want to interfere and alter the future, as he'd be at risk of preventing the Sith from being defeated many years later. While Yoda sensed that the Sith's plan involved the Clones, it was too late to prevent Order 66.

While Dooku was certainly evil -- and even had a Darth sobriquet, Tyranus, that he rarely used -- he was never quite a Sith, at least not in the true sense. Unlike those who espoused the Sith doctrine, Dooku wasn't motivated by hatred or fear, but by the same purpose that drove him as a Jedi.
