At the end of Thor, Loki knows the truth, and Frigga knows that Loki knows, but at no point does Thor find out the whole truth. In The Avengers, Thor says "He is adopted," so he must have learned the truth sometime between the events depicted onscreen.
“What am I?” Odin explained that ages ago, he fought and defeated Laufey (Colm Feore), King of the Frost Giants. That's where he found the child Loki, who, abandoned and left for dead, was taken to Asgard and raised as Odin's son in the hopes that he would one day unite the Frost Giants and the Asgardians.
Loki discovered his Jotunn heritage initially when he accompanied Thor, the Warriors Three and Sif during their incursion into the realm into Jotunheim. Volstagg warned the group that if a Jotun touches you would turn into a Jotun yourself.
His growth into a full-sized frost giant that towers over Thor shouldn't happen. More importantly, Odin notes that the child had been abandoned. Laufey had abandoned Loki because of his small size suggesting he was seen as unworthy to be raised as a prince and instead left to die.
You see, Loki is actually Laufey's son, Laufey being kind of the Frost Giants. As a baby, Loki was abandoned, but Odin found him, adopted him, and raised and loved him as his own. It was only when Loki touched the Casket of Ancient Winters that he discovered he was not Asgardian.
So in short, he knew he was the father of the abandoned kid who grew up to be the Loki we know. But as far as he's aware, that's where the story for the kid ended. Either died while abandoned, killed in the war or taken by the invading Asgardians for some reason.
