More than a year following his return, Michael reunites with Kay and they marry. He promises her the Corleone family will be completely legitimate in five years. Within three years, they have two children, Anthony and Mary.
However, after Michael promises to make the Corleone family completely legitimate within five years, Kay agrees to marry him, with the understanding that there were certain parts of his life that they couldn't share.
Church was made famous when used by Francis Ford Coppola for the wedding ceremony scene when Michael Corleone (Al Pacino) marries Apollonia Vitelli (Simonetta Stefanelli) knealing on the steps. They then walk along Via S. Michele and back to Bar Vitelli for the wedding dinner and party.
Vincent shoots and kills Mosca. Michael cradles Mary's body and screams in agony; the scene fades out into a montage of Michael dancing with Mary; Apollonia; and finally, Kay. Years later, an elderly Michael, sitting alone in the courtyard of Don Tommasino's villa, slumps over, falls to the ground, and dies.

Michael asks her to reconsider, but Kay reveals she aborted their unborn son because she refused to bring another of his children into the world. Enraged, Michael hits Kay in the face and severs ties with her, taking custody of Anthony and Mary.
By The Godfather Part II, Kay has decided that Michael is a cold, distant, inattentive husband and father, but only after an attempt is made on his life in the family home does she resolve to rebel against him. At first, Kay's rebellion is silent and private: she aborts the child she is carrying.
After her brother's debut concert, the assassin Mosca tries to kill Michael. One bullet grazes Michael's shoulder, but the other accidentally hits Mary in the chest, fatally wounding her. Michael is devastated by Mary's death, and screams in torment while cradling her dead body.
They would have been married for almost a year. She would have been pregnant with his child and would have learned how to drive. Sadly once she was killed, Michael was never the same after that.
An interesting side note is that there is no indication in the novel or the first and second movies that Michael or anyone ever tells Kay that Michael had been married in Sicily let alone how his first wife died.
Kay was more than just business. She was his connection to home, his humanity and his dreams. He had to be a better man with her...and Michael wanted to believe he was a better man.
In a deleted scene of The Godfather Part II (later restored in The Godfather Saga), Michael avenges Apollonia's death by killing Fabrizio with a bomb placed in his car at his pizzeria in Buffalo.

The third and final film in the Godfather saga, The Godfather: Part III, set in 1979, explains that Hagen had died a few years earlier. His son, Andrew, is ordained to the priesthood, and is assigned to the Vatican on Michael's recommendation. While talking with Andrew, Michael remembers Hagen fondly as a great lawyer.
Michael was still trying to win Kay, apologize to her, get close to her in TGF3. Michael moved onto Kay barely a year after Apollonia's death. Michael referred to Kay as “his wife” even after she remarried.
This recklessness gets him killed, as he walks right into a death trap by hurrying out of the house without bodyguards. A man of strong appetites and passions, he cheats on his wife and is barely able to restrain himself from beating his brother-in-law to death when he learns that his sister has been abused.
He then flees to Sicily, where he falls in love with Simonetta Stefanelli's Apollonia. Tragically, she's later killed in a car bomb planted by Michael's bodyguard Fabrizio (Angelo Infanti), who betrayed him to his enemies. While Michael gets revenge on those who ordered the hit, Fabrizio is never seen again.
As Fredo prays the Hail Mary (which he claimed brought him luck whilst fishing), Neri shoots him in the back of the head, not knowing that Anthony was watching from his bedroom window.
Enraged, Sonny speeds towards Connie's apartment in Hell's Kitchen ahead of his bodyguards. At the Long Beach Causeway toll plaza, Barzini's men trap Sonny and shoot him to death. During a meeting with the other crime family dons to establish peace, Vito realizes that Barzini masterminded Sonny's murder.
Kay agreed to marry Michael because of the promise he made to take the family “legit.” And he really did mean to do that. But Michael's sins against Kay are primarily sins of omission — of not telling her what “business” had to be settled first. Kay wanted to believe in Michael and in his intentions.
Kay had no business asking Michael about Carlo's death. We assume Kay was unaware of Carlo having set up Sonny to be killed, so she was unaware of the need to exact vengeance on Carlo regardless of how Connie felt.
